Connecting an agent lets it read and update Magistr’s saved project records and use Magistr’s source tools. First install Magistr, then install and authenticate the agent you want to use.
Choose the project
Open a terminal in the root folder of the project you want to work on. This may be an existing repository or an empty folder. It is usually separate from the Magistr source checkout.
Run the interactive setup:
magistr init .
Setup detects the project, asks which agents you use, and shows proposed files and check commands. Review the commands: an empty project may not have a build or test command yet. Setup creates settings and instructions for the selected agents, checks the connection, and supplies a planning prompt. It does not start implementation.
To preview setup for two agents without applying it:
magistr init . --agent codex,claude --dry-run --json
For an unattended setup that accepts defaults, use --yes instead of
--dry-run. Setup preserves custom settings, unrelated tool connections,
and saved work. Inspect the report for files it kept or could not update.
Codex
In the project’s terminal, add Codex if it was not selected:
magistr init . --agent codex --yes
./.codex/run
The launcher starts Codex with the project’s Magistr connection and skills.
Setup writes a managed block in AGENTS.md, project configuration under
.codex/, and skills under .agents/skills/. Open a fresh trusted session
after setup changes. In that conversation, use skills such as $next.
If the launcher fails, run:
magistr codex-launch --project-root . --diagnose
This prints launcher diagnostics without starting a model turn. Choose the model and permissions for an already-open Codex session in Codex.
Claude Code
In the project’s terminal:
magistr init . --agent claude --yes
claude
Approve the project’s MCP connection when Claude Code asks. Setup uses
.mcp.json for the connection, CLAUDE.md for instructions, and
.claude/ for skills and hooks. Open a fresh session after setup changes.
In the conversation, use skills such as /next.
Other agents
MCP is the protocol through which an agent calls Magistr’s tools. For an agent that supports MCP, prepare the portable setup:
magistr init . --agent portable --yes
Read the generated .mcp.json and .magistr/instructions.md. If your agent
does not load these files, add the Magistr connection in its MCP settings and
load the instructions using that agent’s supported mechanism.
The connection runs this command; replace the placeholder with the project’s absolute path in your agent configuration:
magistr mcp --dir /absolute/path/to/project
Your agent starts this process for the connection. Running it interactively in a terminal is not a connectivity test.
Setup also accepts cursor, copilot, cline, windsurf, and aider
as instruction targets. Repeat --agent or separate values with commas.
Generating instructions does not guarantee that a host supports MCP, skills,
or Magistr-managed session launches. Follow that host’s connection support.
Confirm the connection
Ask in your agent conversation:
Read Magistr’s current context and saved work for this project. Report the project and any unfinished work. Do not start implementation.
Success means the agent can call Magistr’s context tool and report the
correct project. An empty roadmap is normal in a new project. To diagnose a
missing connection, run magistr doctor . in the project terminal and follow
troubleshooting.
