Start in the root of the affected project. Keep the full error and note which command or agent action produced it. If the CLI is missing, follow Installation first.
Start with diagnostics
magistr --version
magistr doctor .
magistr config check .
magistr workspace doctor .
Doctor checks project setup and agent readiness. Configuration checking reports invalid settings. Workspace doctor inspects source-tool health and active connections without interrupting their owner.
Follow the specific diagnostic. A successful diagnostic command does not prove an agent has loaded new configuration; reopen the host after setup changes.
The agent cannot see Magistr
Confirm that the agent opened the intended project and that you selected its
integration during setup. Codex should use ./.codex/run; Claude Code reads
the project’s MCP configuration and may ask you to approve it.
Preview repairs:
magistr repair . --dry-run
Apply the reviewed repair with magistr repair ., then open a fresh session.
Ask the agent to call context and report the project. See
Connect an agent for portable hosts.
A missing runtime or expired agent login must be fixed in that agent. Repairing Magistr’s files does not authenticate a provider.
Another session owns the project
An active connection can own the workspace or workflow service. Other connections should attach through Magistr’s normal connection.
Use magistr workspace doctor . and the reported owner information to locate
the active session. If it is doing useful work, let it continue. If it should end,
close it through its normal controls and retry.
Do not delete lock files, kill an unknown owner, or launch a competing server. If ownership still cannot be resolved after a normal close, keep the diagnostic and seek help with the original data preserved.
An agent attempt has an unknown outcome
A process can stop after an agent starts work but before its result is recorded. Blindly rerunning that attempt could duplicate changes or an external action.
First inspect the current files, commits, saved task, and the actual outcome. Confirm that the loop and every agent it started have stopped. Then inspect:
magistr resolve-dispatch --help
The recovery command requires the saved run ID, command ID, attempt number,
an outcome (completed, failed, or cancelled), an explanation, and
--confirm-stopped. Use the identifiers reported by workspace doctor.
Completed work is not retried; failed or cancelled work can be retried.
Do not supply a guessed outcome merely to clear the warning.
Checks fail or completion is refused
Read the actual check output. A compiler failure, unavailable command, timeout, and stale source evidence require different fixes.
If the command passed but inputs changed during or after it, save the intended files and rerun the affected check against the current source. If a dependency was omitted from a bounded input list, correct the boundary before relying on reuse.
Verify that checks were recorded on the active task and that every required check passed. See Verification and check configuration.
Saved work appears missing
Confirm the project directory, project.id, and storage environment settings.
Workflow records are not all stored inside the repository. A different data
directory can show an empty project while the original records still exist.
Do not reset the project or delete a database to investigate missing history.
Back up the original files and sidecars before recovery. Some CLI error
messages suggest deleting sessions.db; that discards saved conversations
and drafts and is not a general repair.
If a moved folder cannot resume a conversation, open the original working directory or begin a fresh conversation with the saved project evidence. Storage explains path-bound records and backups.
An upgrade or repair stops
A conflict, malformed file, unknown storage version, or live owner may prevent safe conversion. Preserve both versions and follow the reported action. Upgrades identifies recovery copies and what is automatic.
For a useful report, include the Magistr version, operating system, failing command, complete error, and relevant redacted configuration. Review diagnostics before sharing them; do not post credentials, private prompts, or database files.
